Installing the new version of Endless 2.1 deleted all previous settings. As a Suggestion maybe add a spot in Endless to save and load settings for backup purposes.

Currently where would the setting for version 2.0.1.2 been saved so I can restore them from a previous backup?

That was mentioned in the new version description:

Your settings will reset when you install this version, you will have to re-configure the screensaver.

Any backup settings from previous versions are pretty much useless because they are stored a little bit differently in version 2.1 to make them endure monitor configuration changes. I'm afraid you'll have to configure it all over again. Sorry.
